i wouldn't try 100%ing it, shinies are very tedious, even with shiny flasks. personally i'm going for every legendary, and seeing at least one pokemon in every evolutionary line. i'll give you some info not included in the guide.
Solar & Lunar Sanctuaries
Once the Pokemon needed are obtained, Latios (Lunar) and Latias (Solar) will appear on the bottom floor. They will remain there, even if you leave and change your party.
Other Legendaries
Rayquaza is atop Mt. Silver; Past the rocks.
Kyogre is at the end of the Storm Shortcut in Kanto; Past the rocks.
I found Articuno in Seafoam Cave, Zapdos in the Power Plant (teach a Pikachu surf and take it to Route 38), sadly forgot about where Moltres is.
Ho-Oh is at the end of the Burned Burrow. Haven't found Lugia.
Deoxys is at the end of Route 53.
TMs
You can find Prismatic Pledge is obtained by defeating the Pokemon Champion, a 120 Power special move usable on starters, Mew, and Mewtwo. Changes alongside primary typing (Only 1!)
You can find Metallic Slash is obtained by winning the battle at the end of Route 25, or in a vessel at Mirage Island.
You can find Prismatic Quack by winning the battle at the roadblock to Mt. Silver, or in a vessel at Mirage Island.
From what I understand, the discs in Tarpatch town are capable of giving any Pokemon almost any move; Except for a few such as the three above, and several signatures.
Misc.
There's a man in a house at the end of Route 46. He'll give you Running shoes, which decrease the amount of encounters needed to go through grass.
In Marble City, there are a multitude of important items. A man in a house gives you the Wide Lens,which is used at the light house in Olivine City to reach Mirage Island. Another gives you the Red Scale, necessary for receiving the Power Bracelet and completing the rock smash quest, allowing you to click on and break rocks. There's also the Farfetch'd Leek (Choose either choice for the chef), and the Moomoo Milk (Bring a Miltank to the farmer).
also, for the battle center, i've found it extremely worth it to spend a metallic slash on metagross. it killed basically everything.

additionally, some things that I personally think should be added:
- an option to make a confirmation popup after trying to do a reroll
- a clear box option
- the ability to reroll prizes/shops at a cost
- more FBI investigations every 25 days
- just like how you can buy starting-dice sets, maybe starting boxes as well? since you only get one of the eggs per run, the FBI box could also serve as the priciest
- nerf poy to the ground
- nerf divide-by-zero errors to the ground
- perhaps a way to occasionally buff one face on one single die by increasing its value by 1 or something
- some kind of way to encourage players to meet a customer's wants even after they don't need dice/stickers anymore, for example lili turns a random non-legendary face into a 2-sardine face
- the ability to sell boxes

math.
considering the build i'm trying to go for is 6x speed, 2x super jump, and there are 7(?) upgrades including speed, it's a 13/49 chance every round, and to get 6x speed ALONE that is a 13/294 chance. i have to do ~22.6 runs just for the rng of speed alone.
another 13/49 chance for super jump (super jump has 3 upgrades, even if i got 2x before speed it wouldn't matter), so that's a 13/98 chance separately. add that onto the speed odds and that's a 13/392 chance of getting the rng, so if i didn't fail school i have to play ~30.15 rounds, which could be from 20 seconds to a minute each.
the average of 20 and 60 is 40, so on average a run is 40 seconds, meaning i need to play for 1200 seconds, or 20 minutes, for the perfect rng, to get one chance at sub-2.5
if anyone's wondering why i still haven't gotten it this is why
this game looks great and i love the premise, though i think there need to be plenty of nerfed items (the second life multiplier, gold multiplier, etc.) and more versatility as previously said. maybe a required deck size, or a point system to build a starting deck? maybe each piece costs points, possibly by traditional values (3 for bishops, 7 for rooks, 9 for queens), and then every unfilled slot is a pawn. this can be taken in so many ways and i love it
